Mine does that, it's probably the worn wiper spindles letting water in rather than the flap, unless your flap is obviously holey and the rubbers fecked.
I drilled some holes in the floor pans at the lowest points to let the water out ,painted and waxoiled or ankor waxed the newly drilled holes on the exposed metal ,and then put some thin kitchen drainer plastic things under the floor rubber to assist with airflow for any dampness to dry quicker and so there's not water sandwiched against the floor for ages when i forget to lift the mat.
I suppose i could just source the leaks and fix them, but seeing as it's a 2cv i gave up hope and did that instead
Perhaps that hole in your chassis is the last owners attempt at a drain hole ,i think it would run into the chassis box and out of a drain hole somewhere
