Paul,
if a nut is loose or missing, it's not so much that the input shaft won't be in line, more that the bellhousing will distort when the clutch pedal is depressed.

Work out the two-stage leverage multiplication at the pedal end and fork end to understand why... ;)

I did know that but thought I would keep the two stage lever calculation quiet.

It will depend on whether it's a top nut or bottom nut missing. That's 2 calculations to do. :)

Nuts are fine, none missing broken loose or otherwise. Guess I'll stick a clutch and bearing in it. Thanks for your ideas though.
